1933
Under the law of the Hitler regime, renowned scientists are forced to leave the Institute. The director Friedrich Fülleborn dies in September 1933, shortly after handing in his resignation. His successor is Peter Mühlens (1874-1943).

1939
With the beginning of World War II, most senior medical officers are drafted. Scientists concentrate mainly on diseases of strategic importance, e.g. typhoid fever.

On the occasion of Bernhard Nocht's 85th birthday, the Institute´s name is changed to "Bernhard-Nocht-Institute for Maritime and Tropical Diseases".

In the last years of the war, the clinical department is used mainly as a military hospital. The institute building is partly destroyed by bombs.

1943
The protozoologists Eduard Reichenow and Lilly Mudrow discover the missing part of the reproduction cycle of the causative agent of bird malaria (Plasmodium praecox). After the death of Peter Mühlens in June 1943, Ernst Georg Nauck (1897-1967) assumes office as a director of the institute.
